Near-IR CF™ Dyes
Simply the brightest and most stable long wavelength dyes
Developed by scientists at Biotium, Near-IR CF dyes are a group of fluorescent dyes with absorption and emission wavelengths between 650 and 800 nm. Designed for protein labeling, near-IR CF dyes are significantly brighter and more stable than any other commercial dye of similar wavelengths. Near-IR dyes offer important advantages over traditional visible light dyes. Because cellular or tissue components produce minimal autofluorescence in the near-IR region, near-IR dyes have the potential to offer highly specific and sensitive detection in complex biological systems. Also, because light with wavelength in the near-IR region has strong tissue penetration, near-IR dyes are ideal for in vivo fluorescence imaging, an emerging field that has advanced rapidly in recent years. Futhermore, near-IR dyes are also excellent dyes for in- or on-cell and membrane-based Western assays.
Near-IR CF dyes are next-generation long wavelength dyes representing a true breakthrough in the field. The current commercial near-IR dyes suffer from problems of limited fluorescence brightness due to excessive dye aggregation and poor stability. As a result of novel molecular engineering by scientists at Biotium, near-IR CF dyes overcome these problems, resulting in several key advantages over other competitive dyes. Near-IR CF dyes are exceptionally bright and stable. For example, our CF750 is so bright, it can be excited at 633 nm (i.e., at the shoulder wavelength of the absorption maximum) but still emits stronger fluorescence at ~770 nm than APC-based tandem dyes, making the dye particularly useful for flow cytometry applications without the spillover and stability challenges encountered with tandem dyes.
In addition, near-IR CF dyes possess a proprietary structural feature that renders the dyes less immunogenic than other competitive dyes. Consequently, a higher number of near-IR CF dyes can be conjugated to a protein for maximal fluorescence, and the resulting protein conjugate can be expected to have a longer in vivo half-life. Finally, near-IR CF dyes have much higher labeling efficiency than other near-IR dyes because of their excellent solubility and generally >95% reactivity

CF™680 and CF™680R Dyes
Two outstanding 680 nm-excitable dyes to meet different needs
CF™680 and CF™680R are two outstanding near-IR dyes excitable at
about 680 nm with emission at about 700 nm. The two dyes each have
unique properties suitable for different application needs.
CF™680 is a highly water-soluble cyanine-based dye with a molecular
weight of ~3000. This dye is excellent for labeling antibodies, producing the
brightest fluorescence and highest signal-to-noise ratio in immunostaining
among spectrally similar dyes, such as Cy™5.5, Alexa Fluor™ 680, DyLight™
680 and IRDye™ 680. However, because of its relatively large molecular size,
CF™680 is not recommended for labeling nucleic acids or relatively small
biomolecules, for which our CF™680R is better suited.
CF™680R is a novel rhodamine-based dye with a relatively small molecular
weight of 912. The dye is highly fluorescent and, more importantly, extremely
photostable. Rhodamine dyes are traditionally known to be bright
and photostable. However, it has been a synthetic challenge to make functional
rhodamine dyes with long wavelengths and high water solubility
necessary for bio-labeling. Scientists at Biotium have overcome the challenge
and invented a new way to make highly water soluble, bright and
photostable rhodamine dyes with wavelengths ranging from red to near-IR. These dyes are excellent for labeling proteins, nucleic acids and small
bio-molecules. They are ideal for confocal microscopy, single moleculebased
imaging and other applications that demand both brightness and
photostability.
A list of CF™680- and CF™680R-based products are shown in Table 1. A full
selection of secondary antibodies, antibody labeling kits, and other bioconjugates
including phalloidin, annexin V and a-bungarotoxin are also available
for many CF™ dyes.

CF™660C and CF™660R Dyes
Superior alternatives to Alexa Fluor® 660
CF™660C and CF™660R are two spectrally similar fluorescent dyes that emit fluorescence at about 685 nm in the borderline spectral region between far-red and near-IR (Figure 1). Although their absorption maxima are at around 660 nm, both dyes can be sufficiently excited by the 633 or 635 nm laser. When combined with other CF™ dyes of shorter wavelengths, CF™660C or CF™660R can serve as a useful long wavelength dye in multi-color detection applications. The two dyes are spectrally similar to Alexa Fluor® 660 but are far superior to the latter in performance. Like Alexa Fluor® 660, CF™660C is a cyanine-based dye. However, when conjugated to protein, CF™660C is several fold brighter and significantly more photostable than Alexa Fluor® 660 (Figures 2 and 3). CF™660R is a rhodamine-based dye. Like rhodamine dyes in general, CF™660R is exceptionally photostable, compared to both Alexa Fluor® 660 and CF™660C (Figure 2). CF™660R is also much brighter than Alexa Fluor® 660, though not as bright as CF™660C (Figure 2). The superior photostability and excellent brightness of CF™660R make the dye an ideal choice for confocal microscopy and other demanding applications.

CF™647 Dye
A far-red dye superior to Cy™5 and Alexa Fluor® 647
CF™647 is a cyanine-based far-red fluorescent dye spectrally similar to Cy™5 and Alexa Fluor® 647 (Figure 1). Compared with the other dyes, CF™647 has good fluorescence brightness (Figures 2 and 3A). However, the most attractive feature of CF™647 is its superior signal-to-noise ratio for its antibody conjugates in immunostaining (Figure 3B). Alexa Fluor® 647 bears multiple negative charges, which improve the brightness of the dye but also significantly alter the isoelectric point of antibody conjugates, resulting in lowered specificity of the conjugates. To overcome the problem, a polymer blocking agent, such as Image-it™, is recommended to pre-treat the sample prior to the staining. CF™647, on the other hand, is minimally charged. As a result, antibody conjugates prepared from the dye have excellent specificity.

CF™640R Dye
A highly photostable far-red dye for the 640 nm diode laser
CF™640R is a rhodamine-based far-red fluorescent dye with excitation and emission maxima very similar to those of Cy™5 and Alexa Fluor® 647 (Figure 1). CF™640R is much brighter than Cy™5 and at least as bright as Alexa Fluor® 647 (Figure 2). A major advantage of CF™640R over Cy™ 5 and Alexa Fluor® 647 is its exceptional photostability. Cy™5 and Alexa Fluor® 647 are cyanine-based dyes and, like other cyanine dyes in general, have intrinsically poor photostability. CF™640R is also superior to Atto™ 647N, another spectrally similar dye frequently used in single-molecule imaging. As shown in Figures 2 and 3, CF™640R is significantly brighter and more photostable than the Atto™ dye. The combination of excellent brightness and photostability makes CF™640R ideal for confocal microscopy, single- molecule imaging and other demanding applications based on fluorescence detection.

CF™633 Dye
Truly the best dye for the 633/635 nm lasers
Far-red fluorescent dyes offer the advantage of ultra sensitive detection because background signal due to autofluorescence in most biological samples is minimal in this spectral region. For many years, the cyanine dye Cy™5 has been the dye of choice for such detection. More recently, Alexa Fluor® 647 has been developed as a better alternative by having brighter fluorescence and higher photostability. Despite the improvement, Alexa Fluor®647 still lacks sufficient photostability required for many demanding applications. On the other hand, while Alexa Fluor® 633 is photostable, its fluorescence on proteins is very weak. In fact, it has been a challenging task for dye chemists to develop a far-red fluorescent dye that is both highly fluorescent and photostable for protein and nucleic acid labeling. Using new chemistry, scientists at Biotium have successfully developed CF™633 to overcome these challenges. With its absorption peak at 630 nm, CF™633 is optimally excited by the 633 nm He-Ne laser or the 635 nm red diode laser. Its emission maximum is at 650 nm, which is 15 nm shorter than that of Alexa Fluor® 647 or Cy™5. Although the detection window on most flow cytometers is centered around the emission peak wavelength of Alexa Fluor® 647 or other Cy™5-like cyanine dyes, CF™633 is still significantly brighter (Figure 2). The most important advantage of CF™633, however, is its unmatched photostability (Figure 3). The combination of superior brightness and photostability make CF™633 the best choice for any detection system using a 633 or 635 nm laser excitation source.

CF™594 Dye
Truly the brightest deep-red dye
CF™594 is a deep red fluorescent dye spectrally similar to Alexa Fluor® 594 and Texas Red® dye (Figure 1). On protein, CF™594 is significantly brighter than Alexa Fluor® 594 due to its high quantum yield and exceptional water solubility (Figure 2). CF™594 also has excellent photostability ideal for demanding applications, such as confocal and single molecular imagings (Figure 3). These properties make CF™594 the best deep-red dye for labeling proteins and nucleic acids. The dye is particularly useful to combine with our blue fluorescent CF™350, green fluorescent CF™488A and far red CF™647 for multi-color imaging.

CF™568 Dye
A far superior red dye to Alexa Fluor® 568
CF™568 is a red fluorescent dye with an excitation spectrum optimally matching the 568 nm line of the Ar-Kr mixed-gas laser (Figure 1). Antibody conjugates of the dye are much brighter than those of Alexa Fluor® 568. In addition, the photostability of CF™568 is superior to that of Alexa Fluor® 568, making CF™568 a much better choice for demanding applications, such as confocal and single molecular imagings.
A list of CF™568-based products are shown in Table A-C. A full selection of secondary antibodies, antibody labeling kits, and other bioconjugates including phalloidins, annexin V and a-bungarotoxin are also available for many CF™ dyes.

CF™555 Dye
CF™555 is an orange-red fluorescent dye spectrally similar to Cy3 and Alexa Fluor®555. Like Alexa Fluor® 555, CF™555 is much brighter and more photostable than Cy®3. However, unlike Alexa Fluor® 555, which carries 4 negative charges, CF™555 achieves its superior performance without being excessively charged. Labeling antibodies with a highly charged dye can dramatically change the isoelectric point of the antibody, leading to increased background staining. Figures 1.x and 1.x compare CF™555, Cy®3 and Alexa Fluor® 555 in brightness and photostability. Available reactive forms of CF™555 dye include succinimidyl ester (SE), maleimide, methanethiosulfonate (MTS), amine and hydrazide. CF™488A Dye
A superior green dye to Alexa Fluor 488
CF™488A is a green fluorescent dye optimally excited by the 488 nm argon laser line. Under common detection conditions, CF™488A is at least as bright as Alexa Fluor® 488. However, a major advantage of CF™488A over Alexa Fluor® 488 is that antibody conjugates prepared from the former are biologically more specific. Alexa Fluor® 488 carries multiple negative charges, which can significantly change the isoelectric point of the proteins the dye labels and consequently alter the specificity of the protein conjugates. CF™488A, on the other hand, is minimally charged. Thus, antibody conjugates prepared from the dye ensure biological detection with high signal-to-noise ratio. Another feature of CF™488A is that the emission peak wavelength is about 10 nm shorter than that of Alexa Fluor® 488 and 15 nm shorter than that of the traditional green dye FITC (or FAM). The shorter wavelength of CF™488A offers the advantage of less fluorescence “spill-over” in the red channel in multi-color detection applications.

CF™485 Dye
CF™485M is an unique green fluorescent dye with absorption and emission wavelengths significantly shorter than those of other commonly known green dyes. CF™485 can be efficiently excited by the 470 nm blue LED light or the 488 nm argon laser. The dye’s emission peak wavelength at 513 nm is more than 10 nm shorter than that of FITC or fluorescein, resulting in minimal fluorescence in the red detection channel in flow cytometry or PCR application. Secondary antibody conjugates prepared from the dye are available (See Tables A ). We do not recommend thios dye for microscopy application. See Table A-C for the physical property of CF™ dyes.

CF™405M Dye
A superior 405 nm-excitable blue fluorescent dye
CF™405M is a blue fluorescent dye spectrally similar to Pacific Blue® dye (Figure 1). CF™405M is as bright as Pacific Blue® dye but is significantly more photostable than the latter (Figures 2 and 4). An additional advantage of CF™405M is that it has less spillover in the 525/50 green channel than Pacific Blue® dye due to narrower emission peak (Figure 1), making CF™405M a superior choice in multi-color detection applications. We also offer CF™405S, another 405 nm-excitable dye with an even shorter emission wavelength (See CF™405S Flyer for details).
A list of CF™405M-based products are shown in Table A-C. A full selection of secondary antibodies, antibody labeling kits, and other bioconjugates including phalloidins, annexin V and a-bungarotoxin are also available for many CF™ dyes.

CF™405S Dye
Outshining Alexa Fluor® 405!
CF™405S is a blue fluorescent dye with an absorption peak wavelength that nearly coincides with the 405 nm blue diode laser line (Figure 1). In addition, the emission peak wavelength of the dye well centers within the blue detection window of BD flow cytometers. As a result, flow cytometry analysis using CF™405S dye results in much brighter signal than that using Alexa Fluor™ 405 (Figure 2).

CF™350 Dye
A superior UV-excitable blue fluorescent dye
CF™350 is a blue fluorescent dye spectrally similar to the traditional blue fluorescent dye, AMCA. However, compared to AMCA, CF™350 is more water-soluble, more photostable and at least 50% more fluorescent on proteins. CF™350 is at least as bright as Alexa fluor® 350 and thus can be a direct replacement for the latter for all applications (Figure 2).
